HandBrake Chapter Markers Missing? Check the Source and the Finished File

Find where chapter navigation disappeared. Check the selected title, range and marker setting, then compare the chapters in your source and encoded MP4 or MKV.

Before encoding again, check whether the finished file already contains chapters. If it does, you can go straight to the player and check how it exposes chapter navigation. If it does not, open the original in HandBrake and inspect the selected title. Keep the original while you work on a separate viewing copy of footage you own or have permission to process.

Does the file have chapter entries?

For ordinary video files, run these two commands with ffprobe. Substitute the paths to your own files. The commands only read the files.

ffprobe -v error -show_chapters -of json "source.mkv"
ffprobe -v error -show_chapters -of json "viewing-copy.mp4"

Compare the entries under chapters. Look at start_time and, where present, the title under tags. A successful read that returns an empty chapter list tells you something different from an error opening the file.

What you see What to do next
The source has several entries. The output list is empty. Check the title, range and chapter marker setting for the actual job.
The output has entries and times, but labels such as “Chapter 1.” The divisions are present. Rename the detected chapters if you need recognizable labels.
The output has the expected entries, but the player shows no chapter control. Open that exact local file in another player with chapter navigation. Try jumping to the second entry and identify the scene before changing encode settings.
The source file has no entries and HandBrake detects no chapters in the intended title. To add scene boundaries, use a chapter-authoring tool that lets you enter timestamps. Keep a separate master.

Check the title, the range and the marker setting

Open the source, select the title containing the footage you want and inspect its Chapters tab. A disc-like source can have several titles. Compare the title duration and chapter list with the programme you recognize. If you have chapter information in the original archive but the intermediate video supplied to HandBrake lacks it, go back to the archive.

Range determines which part of that title goes into the output. To keep a whole recording in one file, select the whole intended range. If you select only chapter 2, there is no transition from chapter 2 to chapter 3 within that excerpt. The chapter marker control is a separate choice. Enable it to carry the existing navigation into your viewing copy. Save to a distinct output path. If the job is already queued, inspect the queued job so the change reaches the file you will open. See HandBrake’s range documentation.

What a chapter-name CSV can fix

Suppose a home video already has three chapter rows, but all three have generic names. You can edit the names in the Chapters tab. For bulk naming, export a template in your installed interface. HandBrake’s chapter guide describes CSV on Windows and macOS and XML on Linux. In its CSV example the first column is an existing chapter number and the second is a name.

1,Arrival
2,Lunch
3,Walk

This assigns labels to three existing positions. If your recording is one uninterrupted take without chapter positions, preparing three names will not create jumps at your chosen times. The two HandBrake guides are marked as drafts, so check the controls and import formats available in your version.

What the marker switch changed in our sample

We generated an 18-second MKV with three named chapters, then encoded the full title twice with HandBrakeCLI 1.11.2 on Windows. Both runs used the same video settings and separate MP4 destinations. We read the files with ffprobe build N-100410-gcd821c18dc (2020).

File Chapter names reported Start times in seconds
Source MKV Arrival, Lunch, Walk 0, 6, 12
MP4 with --markers Arrival, Lunch, Walk 0, 6.125, 12
MP4 with --no-markers Empty list No chapter times

The second marker in the first MP4 moved by 0.125 seconds even though all three names survived. For a recording where the cut matters, compare the times and play the scene around the jump. This comparison covered synthetic files and CLI output. Use your intended player to check navigation before processing a larger collection.
